If part of the laid-out area is within range of your drone coverage, drones will start working on it. You can also assign an RC Dozer to it if you have one, either to speed up the process or because its out of the range of your drones. Since you're filling up a crater, you'll need a supply of waste rock nearby, normally from a waste rock dumping site, or you could manually order an RC Dozer to pick up waste rock from a distant location.
Filling in craters is a good way to use up unwanted waste rock, BUT you may want to also consider using the RAMP option to go up or down heights instead of defaulting to tunnels, and that may create or use waste rock depending on the ramp.
It does take a while, so dont go mad filling in huge craters, fill to the needed space, then later fill in the rest when you got resources to spare.
I typically use a commander RC with 4 drones beavering away and try keep the project out of range of the main drone command hubs, so as not to have my base drones stuck on that for ages.
A transporter can be used to ferry needed waste rock to sites away from the main hub.
