Resetting your Formicarium?
So I did 3.1 and 3.2, then after spending my stuff, I got utterly obliterated by the swarm of enemy army ants. Pretty sure I need mortar type Wood Ants, but I stupidly went for the machine gunners.

Is there a way to get the resources back and rebuild my nest or do I have to start over and go through all 6 levels again?

You've not made an incorrect decision (we wouldn't design the game that way) - all choices have their pros and cons. There are a multitude of ways to beat the formicarium levels.

What majors do you have?

Also, how much lag do you get with higher numbers of things in the level?

Well, my army currently can't do it and I've spent everything so none of that answers my question.

Try this, it could help even with your different ant abilities, try to do something like it at the very least, it could work. If it still does not I just might make a new formicarium with rapid fire ants to see what would happen and how to beat it.

You should stack up a whole bounch of ants in the entrance before the enemy nest, then send in workers with evasive :D
This way you can track the enemy nest and lure them out too, after most of your army is before the nest, stacked up, you can swarm in, but don't touch the queen.
Block the spawns, clear stuff out as much as possible, then cover the backline with workers or 2nd group of mele, but still keep a frontline too, and ranged ants should be in the middle of the setup.
After Royal guards and queen immunity or whatever is worn off and nest is cleared again, rush to win. Just keep around 20-30 workers in your own nest too, so new ants will have a good supply.

This seems a bit complex, like I detailed in my guide, all you really have to do is hold out in the tunnel and fall back if you need to until they run our of food (which is rather quick) then simply go in and kill the queen. No need to do all that sneaky stuff!
