Let me apologize for my rhetorical question.
I am still wondering if it's possible to pause the game and issue orders while the game is paused.

You do not micromanage the ants, you simply control their flow. When you decide to excavate or build something the nearest worker ants doing nothing will go to work, if all your worker ants are busy the job is queued. You can set a pheromone marker for your workers to direct them in an area where lots of work is needed.
You can group up to X flows (pheromones), can't remember how many maybe 5 or 7, but I never use more than 3 personally. At first the ants may seem very hard to manage, but once you get into a swarm mentality it's real easy.
The game is not time critical for the controls. You have to work fast to expand the colony, but your efficiency will not be determined by how fast you can issue orders.
