I tried to replace, move and copy those. No success so far. Might depend on Steam Cloud being on/off.
Edit. The files under \userdata\ are used, if Steam Cloud is enabled.
Also you might want to delete some of the files in \Content\Saves since they can get quite plenty... They are most likely some leftover debug they forgot to disable.
Backups are in "Pyre\Content\Saves" should they be needed.
\Program Files\Steam\userdata\[USERID]\462770\remote\
here:
\Program Files\Steam\userdata\[USERID]\462770\local\
or here:
\Documents and Settings\User\Saved Games\Pyre\
depending on whether you are running the game outside of Steam or if you are using cloud saves.
The file is named Profile1.sav assuming you have not changed your profile.
If one of those locations has a save with a recent timestamp, try copying it to the other locations and seeing if that gets you your progress back.
For a breakdown. the \remote folder is used if you run the game via Steam with Steam Cloud enabled. \local is used if you run the game via steam with Steam Cloud disabled. \Documents and Settings is used if you run the game without Steam running.
I hope that helps.
If it doesn't there may be a permissions error going on, and I'd recommend that you run the game as Administrator to try to work around that.
By the way, Microsoft OSs from WinVista and later don't use "Documents and Settings" folder/path.
Another question - will it be possible to access backups in folder "Pyre\Content\Saves" in-game (i.e. without moving the files manually)? So, the save system structure would be like in, for example, Tyranny (playthrough and save files related to this particular PT with custom file names and current active party members).

Hopefully that's still useful in some way!

Considering Pyre's replayability, more information (and more save slots) would be really good to have.
After that, I copied from the backups a previous save which should do fine to Documents\Saved Games\Pyre, changing its name to Profile1.sav. However, when I choose "Load checkpoint" in the game, it loads the save file I have deleted. Where is it loading it from?? I'm running the game outside Steam.
I have even uninstalled the game, and after reinstalling it is still loading the same save file that shouldn't exist anymore.
Any help will be appreciated, I was about to play the last Liberation Rite :-(
