2. This diary entry located at the very beginning of the game, just a few screens further of crashed airship UPD: Forgot about inventory, yes indeed you are correct, but as with #3 I do not know where this item currently, located.
3. That one I do not know myself (ha-ha, jokes on me, developed game @ don't know how to complete own game). I shall ask the Artist.
There's also some easter eggs that do not have achievements, 3 of them to be exact.
One is a secret dialogue, one is a location, and one is a set of locations that actually have 2 entry-points.
As for how to get in Toad's tower.
1. Minor hint: Location with 2 wooden crates and one iron crate. Think.
2. Solution if you really stuck: Push the iron crate all the way to the left side and climb, then hook.
And about seeds, I'm still have no idea where they are :D After I'll recheck all location - be back with info.
Honestly, if there's a clue in the room that you're able to do this, I didn't spot it either. :)
Turns out artist drawn clues in the big images for trading cards (which were not ready prior to release).

Edit: Oh that was tricky! that will be very cool hidden objective, but without a clue, hm...
