Do you mean Leon? As he says at the end, he created the NULL program. He seemingly created the Chronos. He trained people like Zero and Fifteen (the dragon) and the final boss.
The underground part of the Slaughterhouse is some kind of training ground for NULL agents. He says that Gamma NULLs like Zero have a 100% completion rate. So basically, Zero is going back and killing the scientist who took him from his family and took advantage of him.

That's just a red herring. The story wants you to focus on you being the hero but clearly pulls the rug out under your feet making it clear that you were the person committing the horrendous crimes here.
See it as a classical dissociation story, common with war soldiers who start splitting their memories from their personal past because they were too traumatic to face as a "complete" person. They start seeing and reporting events like they are an omniscient third observer. That's the only way they can talk about traumatic experiences in order to help them overcome it.
