I still dont understand some things.
What war they're talking about? Who are cromags and New Mecca? Who is "the dragon" (player) and "true dragon"? Who are the men in masks?
Who is V and SNOW? What is NULL? Who is the boss from Bunker 2? Who are the people in Bunker 2 and why Dragon didnt killed them? AND what is the machine that he destroyed 7 years ago and who was the scientist he killed and who was the kid?

The war they are talking about is new mecca vs cromag war
the dragon and true dragon (known as fifteen) and both are gamma NULL agents a.k.a most elite group of soldiers
V and SNOW seem to work for someone that we don't know yet also i think SNOW is an NULL agent
As far as i know NULL is some sort of special agents that workedf for new mecca
Boss in Bunker 2 is called head hunter is possibly an null agent

My personal thought is that the Cromags were, like the Vietnamese, the indigenous population that lived in the area New Mecca forces were attempting to dominate, for one reason or another. The Scientist that Zero executes is probably a Cromag who was attempting to create other drugs (through the machine) in an effort to support his side of the war, since we know that both sides used heavily drugged combatants to kill eachother without massive casualties through general infantry.

The underground part of the Slaughterhouse is some kind of training ground for NULL agents. He says that Gamma NULLs like Zero have a 100% completion rate. So basically, Zero is going back and killing the scientist who took him from his family and took advantage of him.

He talks about old scientist who got killed by Zero in his flashbacks and about machine in the same flashbacks.

That's just a red herring. The story wants you to focus on you being the hero but clearly pulls the rug out under your feet making it clear that you were the person committing the horrendous crimes here.

See it as a classical dissociation story, common with war soldiers who start splitting their memories from their personal past because they were too traumatic to face as a "complete" person. They start seeing and reporting events like they are an omniscient third observer. That's the only way they can talk about traumatic experiences in order to help them overcome it.
