Cloud sync sometimes fails, going back to local save doesn't lose much progress, happened to me many times.
Anyway, I've restarted many many times, doing challenges etc. is not that big of a deal.
Always remember, if you have to start from scratch, next time you will do it better.
When I went in after downloading, I thought that there were saves both locally and in the cloud, but when I went into the game and clicked Play, I was surprised to see the creation of a character from scratch. That's exactly why it shows that there are local saves.

This can happen in the following scenarios too.
1. If you've played the game in offline mode, then after some progress you've switched back on the cloud saves.
2. You haven't turned off the cloud saves manually but the cloud server from Ubisoft's end was unresponsive and failed to upload your save data for some time, and you've progressed some in that window. This happened recently as most of us was having the authentication error.
If you weren't trying to replace a profile then I suggest you choose the local save. But before doing that take a backup always.
Preserve folder in this location.
