Hmmm, I played the Unidad Conspiracy mostly on stealth (even the third mission). Even if you are "hunted", if you can kill them without them spotting you it still counts as a stealth kill (I had xp hud turned on so I can see how many xp I'm getting). I guess it depends on your strategy, and I am very very patient in accomplishing my missions (hence why I like to play alone).
Also, Unidad Conspiracy is not a pre-order bonus or reward, its for those who participated in the closed and/or open beta. The Peruvian Connection is the preorder bonus.

Also, the third mission isn't bugged, the Unidad base triggers "hunted" status because it gets attacked by Santa Blanca hence why the entire base is on alert.
Its in Media Luna, if you participated in the beta it'll unlock once you enter the province.
@OP I understand how you feel about enemies spawning on you after you "thought" you cleared an area. It happened to me at the dam mission where you have to save a rebel engineer. I sniped all sicarios in the area, unfortunately the game doesn't seem to consider you "in" the mission area if you're not within a certain distance of the target. So when I approached the dam, enemies suddenly appeared from out of nowhere.
With the Unidad Conspiracy, I learned from my mistakes and just used the drone then spammed the sync shot feature and finally, flashbanged the Unidad officer. I finished that mission with zero alarms raised.
As for the second mission, I simply EMPed the bus.
