Lenka - Anime version of God Eater's protagonist. He is given some character traits to make him stand out more and carry along the anime storyline.
Yuu - Canon version of God Eater's protagonist, appears mostly in manga and side stories. Is generally silent and does not play much of a role where he appears.
However, to complicate things, there is also a Western version of the Protagonist...
Shinji Kagura - The western release version of God Eater Resurrection protagonist. Only really appears on the US God Eater website. Oddly does not appear in the Norn Database of GE2RB, Yuu appears instead.
I could also go into God Eater 2, but I won't do so here. Much of the information here can be found on the God Eater wikia.

As a bonus, for those looking for an "anime Yuu", there technically is one. Look up God Eater Pachi Slot on Youtube. It showcases the default storyline for God Eater (the first arc) with Yuu as the protagonist. However, it is all in Japanesse, but I'm sure those familiar with the storyline will more or less understand what is going on.
You may even find some scenes familiar from Resurrection's opening in there.

And Azureflame98, are the light novels any good? mainly saw they are background stories or about stuff with no relation to the game or manga/anime.
Lenka Utsugi
-His backstory is just boring cliché emotional porn to force people into emphasizing with him since we can't do that normally because he screws up and most of the time do everything wrong.
-Same about his family.
-He is controlled by emotions most of the time and become quite unreliable because of that. This is also one of the causes for the next problem which is:
-He is a dumbwit who acts without thinking and do as he pleases not respectiong any of his superiors and without any plan. Because of this he screw things up really badly most of the time, putting not only his life in danger, but also other's. He screwed almost everything almost everytime and then people suddenly decided to trust him with a squad and put him in charge simply because he helped a squad a single time in a single event and not because he had actual tactical knowledge, but just because he knew the tunnels beforehand and knew the corridors had places to hide and set a trap.
Yuu Kannagi
-He lived in the outer gheto like every other person under Fenrir care and was unemployed. Also that ♥♥♥♥ about Ferir only taking in people who were a match was made up for the animation just so people could have their emotional porn need quenched.
-Nothing is said about family.
-It is not true that he has no emotions. You can clearly see the opposite from the story cutscenes from his reactions to various events and his interactions with his friends.
-He was a special case of an exceptionally highly skilled combatant, as noted by everyone all the time throughout the story. Even though he already started exceptionally well, he trained the military aspects and took training seriously. He was also exceptionally good at moving people as shown in his relationship with his unit and other members, and a good tatician which is why he became the new leader of the first unit and one of the most crucial members of the Far East Branch.
This is why I do-not-like-dumbwit-Lenka.
