And for the ones on paths where they don't swim, I've found that the mechas work pretty well against them, because they aren't affected by the tower silence. That and the fact that blacksurges don't seem to burrow when they're blocked right by the exit, (probably because you'd always lose if they did) so if you can manage that and have a mecha close by, it'll take 'em out.
Ah this might also have been the reason, regardless it's good to know.
1. They're still in the water and get nuked down there, they can't go into their shell when in water.
2. Drop meteor on them near the exit.
I've just never been able to kill them any other way. It's ridiculous, if they get on land, they get a free walk to your exit.
I found that blocking them with soldiers helped. However I only noticed it on Sunken Citadel where they are already close to the exit so I'm not sure if it's effective.
