Personally I've never used the recommended deck for any challenge so I can't vouch for its usefulness, but I can already think of a lot of challenges where deckbuilding is the key to winning.
Many of the cards in your collections have tokens on them, that you get by fulfilling some criteria (Most of the encounter cards require you to get the optimal result from them and most of the equipment cards require you to do a certain task X times.). Each token you unlock will add more cards to your collection, giving you more options and unlocking more powerful cards.
The ultimate goal of the game is to beat the final challenge, but there are a wealth of other optional objectives to complete if merely beating the game doesn't satisfy you.
If it's just about going back and getting the tokens or otherwise tailoring your deck for future and potentially more difficult quests then fair enough, makes sense.
In that case I'll carry on using the recommended decks until I run into an issue and then come back later to get all the tokens etc.
