Sure it sucks having to do that when things break but theres a number of reasons as to why something can break when it comes to mods for this game. It could simply be an issue with one mod conflicting with another, while its hard to pin it down, it makes it a bit easier to narrow it down if you keep tabs on any mods you install and how the game behaves. For example you install a mod that "works" but find you cant seem to progress through gates in PQs (my most common issue) well removing said mods until the game works normally is a good way to narrow it down.
My point on this is unless you do something absurd its really hard to break this game from a modding standpoint that cant be fixed by removing certain things, and as a last resort just doing what i mentioned above. So you shouldnt have to worry to much about that, a lot of mods also have both a replacer file and an x2m file should you wish to use them but dont want to replace anything, even if they dont mention that theres an x2m file with it.
