If you are going for achievements. Then the costumes. Other than that, the tomes are the best long term investment. The legendary fishing lure and pole are also worth the investment over the costumes.
The chests are basically pinatas that contain the same loot rewards as if you completed that dungeon. Personally not the highest of priority unless you are hungry for gear and don't have the resources to craft your own gear. You can run dungeons multiple times for more experience, gold, items and gear.
When should I run heroic difficulty missions?
Also, some of the random events and lore entries only appear on the highest difficulties.
This is incorrect. All lore entries will be available on any difficulty, but you may not find every single one in a single sweep of the dungeon.
The costumes are personal opinion and you should look them up online to see if you like them. Otherwise just buy the perk tomes and overcharge cannon when its availble for maximum effieciency.
The fastest way i found to farm shadow coins early is to keep repeating the Junktown dungeon. I typically get 3-4 fishing spots every time. Then visit the fish monger and fish at his spots. That generally gave me 10-15 coins for about 30 minutes of work.
