They have the explanation for it in-game which you've written: to make men and women get along faster. I think it's a good reason considering the situation in-game (I won't explain it further since it might be spoiler).
Tho of course the better (and maybe true) reason is to attract more players. ( ͡° ͜ʖ ͡°) I mean hey, it was originally a Japanese ero-game ー targeted for niche Japanese market.
All I can say that it's a great series. You can see by how well received it is everywhere. Don't let the fanservice stop you from playing it. Just be patient with the fanservice, hopefully you'll get used to it in time.
If there was less fanservice quanitity, maybe more people could look at this game with different opinions, and maybe there could be less threads like this in the discussion's hub .
IMO the best part of the trilogy is the immersion it can deliver. How despite being a visual novel, it gives emotional impacts and PTSDs to the players. All of which I don't think you'll gain without enjoying the game. That aside, the story and other technical aspects are awesome too, but IMO not the main reason to play/read the trilogy.
1. Again. Suits are identical between genders. The only differences in suits are from different dyes used, so it is actually incorrect to state that one is more heavily armored/bulky than another, and we can clearly see that in the visual novel.
2. Trainees have clear suits for the whole getting used to a lack of dignity thing. Scoff all you want, in the real world ra.pe (that word is censored by steam lol) rates in the US military for females by fellow soldiers is extremely high, and there has been a ton of real precedence of resistance to gender integration in the military. While this may not be a good solution, it makes sense that the military in the BETA world would be desperate to try tons of weird crazy ♥♥♥♥ in order to cope with the very real problems that arise with gender integration in the military, and the culture of the BETA world's japanese is extremely conservative, much more so than the japan or US you are familiar with.
3. Dyes cost money. Its explicitly stated in the VN that a lack of dye in the trainee suits saves money. This is a world where people are starving to death.
4. A mechanism by the writers to force the player to go through the same emotional trip that the main character goes through, at first it makes you uncomfortable and it seems weird, but that goes away and it does not faze you and you even forget that it exists.
5. Agian. The VN does not sexualize the female characters or the male characters due to this choice.
6. And yes. There is undoubtably a fan service component. I do not personally enjoy the fan service component, but it is something that is prevalent in culture. As others have easily pointed out, there is less nudity (even if you call the suits nudity) and fan service in here than many other materials you probably deem acceptable, such as any generic action movie that regularly feels compelled to have a token sex scene or a girl in a skimpy outfit. Its a fact of culture and society that we all have to put up with, but to dismiss great works because of a small indecency does a great disservice to yourself.
Wake up, we do live in 21st century, if its tabu for you, ignore the game and go wear hijaab.
I figure the game will most likely go on sale sometime after Alternative comes out. Most likely what ever the next big sale after that is and then you can pick up both games at once.
I ofc don't have any 'real' info other then .. if they don't do that I will be very surprised.
To offer a little more to what everyone else has said, when you move up in rank in Muv Luv's universe, everyone gets better suits (these are the more colorful ones you see on posters and merchandise with more armor), and I think that's where the original point of contention that the boys got armor and the girls were transparent arose from, because since you see the game from Takeru's perspective, you only see the girls (who are in training) as far as I remember.
If we were looking from a third person perspective, we'd see him in the same position as them.

You don't see Takeru in a transparent suit ever because they didn't have any available for men on account of all the men pretty much having already been sent to the front already. Takeru wears a full fledged pilot's uniform(with the blue material) instead.
