The reason why it costs gems, therefore, is not that it has the potential for a benefit. You are absolutely right that this is a handicap unless you're incredibly lucky. There actually isn't any good reason to make this cost gems.
However I'd say that there also isn't any reason not to, because gems become useless very quickly. It's not very hard to buy EVERY robe, relic and arcana in the game - it should take about 10 hours of gameplay. Once you've done it, gems lose most of their usefulness, especially since it's impossible to hold more than 999 at a time. So, the fact that you have to pay to get a random selection of arcanas isn't really a problem in the current version of the game. Once you've unlocked everything, you'll lose any gem you don't spend anyway, because you can't get over 999.
So, in the end, maybe one could say that this cost has a light use in that it encourages new players in NOT playing with random arcanas (since only new players can find gems to be precious). That's not a good enough reason though, because even if it was free, new players would still want to AVOID getting a randomized build, so that they have higher chances of actually progress in the game and gain gems. But even though there's no real reason for this matter of fact, for now I don't think it's too much of a problem.
