What could be happening is you bought a spell that can be equipped as both standard and signature, like obsidian daggers (I think that name is correct). If I'm not wrong, I bought an enhanced copy of that and it seemed to be enhanced when equipped as signature, and regular when equipped as standard. If this is what's going on you'll have to equip and unequip it out of signature before you stick it in standard, as if it's already equipped, it won't be in your standard menu to select.
But to your other question, I'm pretty sure the way it works is all spells purchased on a run are for that run alone. The ones that drop from bosses however, you keep permanently in your arsenal.

Drops from bosses you can keep right? And i know you said this but I'm just clariftying it once more Fridge Lord - there's nothing else you can possibly keep during a dungeon run aside from elemental boss drops and those crystals? (even after kililng an elemental boss?)
And the big question 2 - how exactly DO you get enhanced versions then?
To get the enhanced versions of things, you either get a drop from a boss, or buy the righthand card at the plaza which should have a colored border and be 75 chaos gems.
I think the way it works is, you cannot buy or start a run with an enhanced version of a regular (non-signature) spell. The only way to equip those is to buy them as an upgrade during a run. I would think the shops have an increased drop % chance to upgrade spells you already own, because I often find those.
However, if you got an enhanced drop from a boss, or by buying the card, those spells should be equippable as signature spells. If you equip the signature, it will be the enhanced version of the spell. If you use that card in your standard slot, it will be the non-enhanced version upon equip.
