Basically you need to aim carefully, wait for the reticle circle to be as small as possible and, if doing hull damage is important, not use HE on side shots. This won't eliminate all track shots but it should reduce the number of them and increase the possibility of hull damage.
There is a 95% chance that your shot will land somewhere in the reticle circle (plus problems due to ping causing server desynch). Since tracks take up much of the sides of tanks the reticle circle can easily cover part of the tracks. Since HE will explode prematurely if it hits a solid object it may damage or destroy tracks but lacks enough force left to also pen and damage the hull (if there is even any hull behind where it lands). AP ammo will also lose pen when it hits the tracks but since it has more pen you have a better chance of doing hull damage when you use it.
