The monitor it loads in will change resolution but the other monitor will remain on your native high res.

I have tested both of the above and they work for me too. Try one at a time until you find one that works for you. This will open one monitor in 640x480 leaving the other monitor in natve size.
If you actually open it in a 640x480 window rather than a full screen sized window, it will be difficult to play due to the size of planets in a small window, so use the above options first before trying to change the window size.

edit, add
set path and launch to executable
under video tab click force win resize, recover screen mode, and refresh on win resize
under directx tab set renderer to primary buffer
under directx3 set suppress d3d8/9 reset
you will have to set mouse options to get the interface active, too
