Part IV isn't in the game because it's basically part III with the mask damaged by an axe on the previous movie.
Part V isn't in the game, because he isn't actually Jason.
Part VI actually doesn't have a spear, but a fence post from the graveyard he was in and Tommy Jarvis used to stab his corpse.
Part VII has the chain around his neck becuase Tommy Jarvis used it in Part VI attached to some stone to drown him, yeah.
Part VIII was yet again reserrected from being drowned, yeah.
Part IX is the Jason goes to Hell one, though he wasn't yet sent to hell. In fact, I think you mean Savini Jason, which is a completely new Jason designed for the game by Tom Savini, and is how he imagines a Jason back from hell would look like.
As for the explanations in the design changes.
Well, Part II Jason (the sack one) was the first adult Jason to be seen in the movies, and it wasn't directed by the original director, Sean S. Cunningham. Also, Tom Savini (who was in charge of FX and created the looks for the child Jason) wasn't involved in this movie. So they basically had to imagine what Jason could look like based on the child Jason seen in Part I and the fact that his mother was dead and he had to survive in the wild.
I don't know why he was redesigned for Part III, maybe to make him look less hillbilly. Anyways, this is the movie where he first gets his signature hockey mask.
As for the rest of the movies, they usually have continuity, and also each one resumes the previous one at the beginning, up until Part VII.
So, basically Jason survives Part II and III, then he is killed by Tommy Jarvis on Part IV, he doesn't appear on Part V, and then he is resurrected in Part VI, then drowned again and resurrected on Part VII again.
Thats why it has that rotten aspect from Part VI on, because it's the "zombie"Jason.
If I remember correctly, after Part VII the franchise was run by New Line Cinema instead of Paramount, and the franchise started decaying, continuity was lost in the sense that Jason was alive without any explanation, also, Part IX Jason Goes to Hell is a giant train wreck....but anyways.
Also, there has been several actors who gave live to Jason, hence the height changes you noticed.
I think the easiest answer is that it's because they wanted to continue the history and the killer from the first movie was already dead, so they had to correct/change the script so Jason did survive the Crystal Lake accident and grew up in the wilds.
Also he goes to hell at the end and he came back as Tom's Jason.
