Also, sometimes having suitably high reputation can get you a guaranteed access or extra info in certain locations.
Falling below -5 (or -10, can't remember) with City of Keys causes their soldiers to attack you. They won't always be hostile from the start, but if you approach neutral soldiers with bad rep you will be attacked. The same probably happens with Chimer Empire too, except their soldiers occasionally attack you even with high rep because they're sneaky like that.
Getting 8 or more with Shrouded Council, Consortium (and maybe Ghoulwatch, not tried that one yet) gets you invited to repeatable parties with them which grants Unsettling Conjectures, Disquieting Incidents and other things.
Best I managed was -400 with City of Keys for...breaking things. Still worth it though.
