Firstly, the Wii version was completely different, and I always thought I was missing out, but the simulator missions were so much better, playing with/as the unlockable characters and to get them you needed to achieve gold. The characters all also had a HEAP more abilities, not limited to the same 4 all game, Songbird had a giant sonic mace/flail, huge aoe attacks, charges, bolts, etc, it was nowhere near as limited, and I feel like that's a definite downside to this version.
I'm annoyed at the lack of costumes, and for the most part, upon finally unlocking a character's costume, I cringed and switched straight back to the default. And seriously, no alternate (normal) Nick Fury costume?
I loathe fusion. Ultimates were by far the best part of a character, from X-men Legends/MUA's insanely powerful attacks that show the true power of a character, to XML2's second ultimate which was a powerful buff, it's a system that should have been retained. Reducing every character down to Collect and Blast/Smash, Beam Splitter, Clothesline, Billiard Ball, or Targeted is just like saying "Look how uninteresting they are!" And the fact that every boss fight is basically just use Songbird's scream/Human Torch's flamethrower until you can destroy the boss with a fusion just makes gameplay dull.
The only fusion attack that I use is Storm + fire / ice / Thing -- smashes up everything and actually feels like a Storm Ultimate. The rest span dumb to derp. 250-odd fusions, you say?... LMF-PEACHY-FIRM-BUTTOCKS-O! Activision should really have been sued for that little brain fart of false advertising...
Had they left in the Ultimates, given the characters 6~8 specials to choose from and 3~4 outfits, the Fusion addition would have been fine. As it stands, they threw the baby out with the bathwater... then grabbed it from the trash, put it in a microwave, cooked it, stomped on it and then put it in a Subway roll, ate it and then bullemic'd it straight back out into the trash.
Sure, there are some things in MUA that I would've appreciated in MUA2 (again, Moonknight), but overall I have a better experience with the 2nd game. I certainly have a lot more memories playing this than MUA, anyway.

MUA1 has much worst:
*Lack of remaining other Ravens' console exclusive contents (from Xbox 360 DLC Gold & PSP respectively), but planned as DLC FREE of charge via patch
*Lack of cheat code access is much worst
*Storm still missing some sounds (Commands (Follow, Attack, Assist), Land, Death, Jump, Pain, Throw)
*Ronin only missing one sound for her Echo Effect's Blade Gun Shot (Wall Hit Impact (P5_Impact))
*Unlike in original PC edition, only Mesh modding that is currently known not working for now. I dunno if PS2 models still works
**The rest are still works for modding, but some are different:
***retexturing: via TextureFinder & muaskinner/NRSkinner
****Skin numbers still the same, but different size offset
****Huds & Power Icons are DXT3 & involves alpha channeling
***xmlbcui (replace & add new heroes, powers & missions alike) still works
***notepad py script still works
***hex editing animation and Arcade Android copying skin number still works
**sound format is different but seems become very easy to edit, inside are: .pak > .fsb > . mp3
***Some program like fsb extractor still exist
Cheat codes are in and working the same as normal (easier to enter with keyboard than controller though).
Sorry, playing with keyboard is not my style (except Lego & a certain 2D fighting game like Skullgirls)
What about the cheat code access in MUA1
That's funny and not true at all. You must be terrible using a K&M if all you think there for is RTS's, and MOBA's, and browsing the internet.
