Hello, I was wondering if puppets are integrated in your common market, meaning that you get access to their RGOs and such, also if you peacefully change government type do puppets still remain?

Not directly. That happens if you sphere them. However, you get +100% influence generation on your Puppets, so you can sphere them fast and safely while nobody can compete you out. That plus that you can control their Armies in war are the advantages of Puppets (well... controlling the AI armies is not worth it usually but you get the idea)

If you/they peacefully change governments, they remain. If you or them lose to rebels however, they break free.

Do your soldiers set on Rebel Hunting go into your puppets and take care of them?

Nope. But they Sphere icon under Diplomacy glows red when rebels are active in a sphere/puppet. You can hover over to see which one.
