You can only get what you have added as a wargoal for. You can add additional wargoals in Diplomacy-> Select Nation you're warring -> Show Wars -> Add Wargoal.
However, this costs infamy. If you're over 25, everybody will attack you so stay under it if you are not strong enough already for that.
You can annex countries, but only when they have 2 regions or less left and then for 22 Infamy.

Provinces you occupy are not yours. You merely occupy them, damage the enemy by that (he cannot control them anymore, he gains War Exhaustion, etc.) but do not get something yourself out of that aside from Warscore (WS).
Control unequals Ownership.
That warscore you can use to force a peace for your demands that can at max be a 100%.
So :
You have all their stuff and probably near 100 Warscore.
You cannot add "Annex" tho, because they own more than 2 regions in total (how much they control or anything is irrelevant).
In order to annex them you need to keep adding wargoals like "Aquire State" and peace them out for that, until they have in total less or equals two regions left, then you may justify "Annex" (after you have peaced out and the change took effect)
Keep in mind that you cannot demand more than 100 Warscore, no matter how much you have.

I don't know if colonies are seen as states here or not.
I think they do, it does specifically say state and not core.
I think 'state' just means a territory that a country holds. Colony/Protectorate/Core are just levels of integration.

I bet they have a second full state, wich you might believe to be a colony.
There has to be a second full state somehow and i believe to recall that colonies don't matter after reading the CB type code in cb_types.txt,.... despite not having played Vic II for a while now admittedly. So i haven't played in a while, but i dare to bet nonetheless...well...
