Can't conquer a country?
I'm playing as spain and i've conquered all of portugals states besides their capital state and 3 of their colonies. I was under the assumption if you had all of a country's states you could flat out annex them, do i need to conquer their colonies first or is my game just glitching out? Or do i just need to declare war then add that as a wargoal?

No, you cannot annex a country flatout like Hearts of Iron.
Then the game would be over in 20min and it would be pretty unrealistic as well.

You can only get what you have added as a wargoal for. You can add additional wargoals in Diplomacy-> Select Nation you're warring -> Show Wars -> Add Wargoal.
However, this costs infamy. If you're over 25, everybody will attack you so stay under it if you are not strong enough already for that.

You can annex countries, but only when they have 2 regions or less left and then for 22 Infamy.

I'm not saying its like hearts of iron, i literally stated that i own all of their states and that the only thing left is their capital. My question is do i need to conquer their colonies too because theres no option for conquest when i try to justfiy on them.

Should have read the whole thing instead of writing a cocky reply after reading the first sentence. You're the guy asking here.

Provinces you occupy are not yours. You merely occupy them, damage the enemy by that (he cannot control them anymore, he gains War Exhaustion, etc.) but do not get something yourself out of that aside from Warscore (WS).
Control unequals Ownership.
That warscore you can use to force a peace for your demands that can at max be a 100%.

So :
You have all their stuff and probably near 100 Warscore.
You cannot add "Annex" tho, because they own more than 2 regions in total (how much they control or anything is irrelevant).
In order to annex them you need to keep adding wargoals like "Aquire State" and peace them out for that, until they have in total less or equals two regions left, then you may justify "Annex" (after you have peaced out and the change took effect)

Keep in mind that you cannot demand more than 100 Warscore, no matter how much you have.

What i'm saying is that i own all of their states already, not as in occupation but as in i've already conquered them through previous war, i have all of their states owned besides some of their non-state colonies, yet there is no "conquest" option when i try to justify. My questions are do i need to take their colonies first and if not am i supposed to start a war first then add that as a goal since its not appearing.

Last I played you could full annex a country if they had 3 states or less. I might be wrong. I suppose you need to simply keep chipping away at them until it gives it to you.

From the cb_types.txt file it seems the conditions for nnex are:
they are civilized and have only one state
they and you are both uncivilized and they have only one state
they are unciv and you are either a great power or have the nationalism/imperialism tech.
I don't know if colonies are seen as states here or not.

I think they do, it does specifically say state and not core.

I think 'state' just means a territory that a country holds. Colony/Protectorate/Core are just levels of integration.

I bet they have a second full state, wich you might believe to be a colony.
There has to be a second full state somehow and i believe to recall that colonies don't matter after reading the CB type code in cb_types.txt,.... despite not having played Vic II for a while now admittedly. So i haven't played in a while, but i dare to bet nonetheless...well...

Anyway...

Assuming you play unmodded, could you upload the save somewhere and post a link ?
So we could play and check ourselves.

I guess you annexed a state you had cores on. See "Restoration of Order"- CB.

I figured it out, you need their colonies too. None of them were states because the "aquire state" CB wasnt listed, i had to conquer their african colonies then annex them.
