For reference, you can scroll down this page to config.save_directory to find RenPy's default save directory on other OSes: http://www.renpy.org/doc/html/config.html
I deleted the folder at:
C:\Users\<deleted>\AppData\Roaming\Sepia Tears ~midwinter's reprise~-1251418373
All the save files are now gone, but the game still has everything unlocked, both in the Steam and non-Steam versions.
---
EDIT: I've got it.
After deleting the 'persistent' file in the AppData\Roaming\RenPy folder, I had to go back to the Sepia Tears\game\saves folder and delete the 'persistent' file there, both in the Steam and non-Steam versions.
Simply deleting the folder in AppData\Roaming\RenPy will cause the game to pick up on the 'persistent' file in the Sepia Tears\game\saves folder. This will then sync the file there back into the AppData\Roaming\RenPy folder, which is the folder both the Steam and non-Steam versions seem to check.
To put it simply, both the universal persistent file and the local persistent file must be deleted to get a clean slate. If you only delete one but not the other, then the game will continue to check both locations and sync to the one that has the most progress. At least that's what I gather's happening.
