Flowers/other alchemical ingredients can be bought in the alchemy shops (which get new stock every day).
Permanent containers are not indicated directly, but there are hints. They are good for storing equipment you don't want to carry (you can use Mark/Recall to get to them fast, if you find one you'd like to use). Containers which have quest item(s) are permanent.
That's interesting. I have been checking the ---- Peak cave (the one where the shamans and dwarfs were) for well over a week, but I guess going in there has just been resetting the clock over and over again. I am 100% sure though, that the amazon cave does not respawn the amazons, only the loot. I guess I'll do more traveling by boat to avoid resetting the clock.
I do have 2 quick questions: Is there any specific location where I can find the Mark spell? I got Recall ages ago, but I haven't been able to use it because I can't find Mark anywhere.
And most importantly, is there a doomsday clock (time limit) to where I can miss major things or am I free to play the game at my own (VERY slow) pace?

There are no global time limits. Some quests are timed (in game time), but that should be clear from the quest texts.
(edit: disregard this question, I tested it out a day later)
Also, is it possible to pass time faster than just resting 21 times in a row? If not I think that would make for a nice feature. To have a 'wait' option that you can set for any amount of time up to a week. Maybe at the cost of say 1x food and 1x water per 8 hours like regular rest, going up to 21x each for a full week, but not healing. Not very important but would be nice for QoL I think.
