The isometric pixels feature is part of our new pixel art beta build, you can find instructions on how to install the build on Steam here: http://steamcommunity.com/app/428340/discussions/0/1290690926876925199/
After installing the beta, you can find some new options under the Document menu. Choose pixels and tweak the Hexels resolution number accordingly. The lower your number, the more pixelated the result.
