Chips:
Doesn't matter mostly too much but I highly recommend having Auto Shield and Auto Mimic for boss fights by default.
Bytes:
Doesn't matter too much at all honestly. I recommend the spaceships and the big bomb bytes for bosses. Since, with the Support team, your only damage is gonna be from bytes and Endo Army.

Normally, I use the Nightmare's with a combination of other characters like Crying Child and Funtime Foxy. Chips and bytes can also play a big role.
