Long trains and roundabouts
Long trains shouldnt do a complete turn in a roundabout when it's not useful to do so (cf https://steamuserimages-a.akamaihd.net/ugc/1624100451091677445/A20D6C9E629C5D9D5A3D02B30AAED871B30996C5/?imw=5000&imh=5000&ima=fit&impolicy=Letterbox&imcolor=%23000000&letterbox=false)

Started to upgrade (test for now) my megabase with crossovers btw

It's usually caused by a re-pathing because the route chosen already had a train and a different route didn't but it can happen in other specific cases as well.

If you are using a grid style for the rails instead of a main rail branching out you will want your intersections to be fool-proof.
This means that if you want to use roundabouts they should be big enough to let your longest train go all around it without locking itself.

I agree, though, repathing shouldnt make a train go through the same section twice, it doesnt really make sense for a repathing calculation

I agree. While a train is in a chain block, they should never repath until they reach a regular signal. Once a train picks an exit of a chain block they should devote to that until the exit.

are you disabling any train stops? that can cause this.

What do you mean by disabling train stops ?

Some people use circuit network to disable train stops when they don't need resources from trains, which can cause repathing.

I changed all roundabout for crossovers, got no more train crash

Your signals are not great though, a lot of standard signals that should be rail signals instead (merging with an incoming rail, entring a junction and when two junctions are too close between the junctions as well)
