If you want another use for excess wood, Wood Gasification. (Changes wood into Tar and Petroleum, Tar then can be turned into Heavy or Solid Fuel I think.)
If you're looking for something with the Upgraded machine tiers higher than vanilla, but without all the changed ores/fluids or new recipes of Bob/Angel, go ExtendedPlus that was updated by JimmyJon.
(Pretty much the only thing that really bugs me in vanilla.)
Bottleneck is useful ~ puts an indicator on each crafter, helpful to find problem spots in larger designs.
Score extended ~ better info / tracking for rocket launch statistics.
Minimap autohide ~ useful to see much more of the contents of logi chests etc when you mouse-over. Also adds manual hotkeys to hide / show various UI sections.
Slower Quickreplace ~ "fixes" the default run & upgrade mechanic, so that splitters are not automatically replaced while swapping belt types. (Can still click-replace them as normal though.)
Saved the best for last: Underneathies ~ much cuter name than "underground belt".
Absolute #1 essential mod. ;3
The mod I miss the most when playing vanilla is Upgrade Builder and Planner[mods.factorio.com]
