You might just do yourself a favor and automate pretty much everything, right from the beginning of the game. I find that I rarely craft *anything* by hand except at the very beginning of the game -- burner miners & inserters. Everything else, I set up production lines for.
But to add on to what katherine suggested, instead of mass-automating everything right from the start, make a small automation setup for a few things to boostrap yourself, e.g. a single gear factory and a single belt factory, then a bit later make a really small green circuit setup for personal use...and really, only set 2+ assemblers to making assemblers if you're using contruction robots.
Yeah, though I would make it a more permanent situation. In contrast to Fractalgem, when I put down assemblers, 99% of the time, they are permanent. (There's no "personal use" factories in my game -- they are all for the main production, and I just grab stuff from the chests).
I set up my Main Bus structure, and place down my Belt assembly grid, Green Circuit assembly next to the that. Then I have a line for making power poles, assembly machines, mining drills, inserters, etc. All of these form the beginnings of the main factory, which will last until the end of the game.

And when I was playing (mostly) vanilla I threw some chests along my science pack production line and filled up 1-2 slots of each intermediate so I'd always have iron, copper, wheels, circuits, batteries, etc.. Sure it shuts down science packs for a moment but 1-2 slots fills up fast when you have 30 furnaces and 18 circuit assemblers.
