I play Factorio on Archipelago Multiworld sometimes, which requires a second instance of Factorio to run as a "server" controlling unlocks and item transfers, so my second instance is another copy of the game running standalone that I downloaded from the factorio site.
Not sure how viable this would be if they already updated though, I don't know if they allow you to download older builds.
Just download it from the original site, select "Download old releases" and then 1.x and the "zip" windows alternative package. This version should keep all saves/mods inside the folder where you unpack it instead of central location which steam version uses.
For linux/mac sorry don't know if their installs are 'portable' by default.
Actually used this with my SE game, maybe I'll continue it sometimes if SE won't be updated for DLC anymore.
p.s. run the game once, it will create the folder for mods, so you know where to copy yor mods and saves folders. Don't copy over config, it keeps some path settings and will break the standalone setup. Copying whole mods and saves folder from original save location in appdata let me just continue my SE game like nothing changed
