You want to be producing belts, assembling machines and inserters at the very least, so that you can start building whatever design you want without having to wait for the full deconstruction to be over.
Deconstruct chunks instead of the whole thing at once, make some space to be able to start building where some of the old factory was without having to wait for the whole thing to be torn down.
That is how you order your construction robots to deconstruct things, it is unlocked the first time you research construction robots and will stay unlocked even on new map afterwards.
Unless you are seriously pressed for space - biters are at the door and no place to go - it's better to build the new version of something and then deconstruct the old. Use the parts from that to start the new version of something else. Rinse and repeat until the whole base is updated to version 2.0.
First to update is probably the mall. or if going small, the belts and inserters. Then basic machines, and finally the advanced machines. After the mall you can work on other stuff as the new plan is set for things to progress through production.
One amazing thing with space age is that there are many infinite researches on all levels now, and not just with space science like it used to be. Mining productivity in particular can still be reserched while you are setting other things up.
Another really good suggestion from previous posts is to make a deconstruction planner that keeps power poles and robo ports so that your construction bots can tear everything down for you.
I like to mark going horizontal an area 30 tiles deep with one going down at centre point. That way its a bit easier to stay organised as you have room for your bus and you have wide area that you can drive up and thread any belts if you make a mistake.
