Basically, there's nothing to fix, since what you're explaining is how they're meant to work.
You are also not limited to one inserter putting items in a machine or taking items out of it, filters are also there for such cases (among other uses of course).
There is also nothing wrong with using bulk inserters when stack inserters would cause issues.
If you played before 2.0, The stack inserter you remember was renamed Bulk inserter because they added a new inserter, and the new inserter type was made to be the Stack inserter. Originally the names were supposed to be the other way around with the new inserter being the Bulk inserter, but user feedback was that it would be confusing to do that since the 'Bulk' inserter made stacks, but the 'stack' insterer stuffed bulk amounts of items into things; So they swapped the names.
The stack inserter is for making stacks of items on a belt
The Bulk inserter is for inserting bulk amounts of items.
Makes me wonder how the OP even made it to stack inserters without being able to figure out basic game mechanics the game tells you about.
