Just make sure you don't let them spoil!

If you make one into two, you now have two. If you take one of those two and make it into another two, you now have three.... and so on.

You don't.

My solution is to make a block whose sole job is to reliably keep a single pentapod egg in the system. So long as the whole factory doesn't shut down, I can restart any other pentapod block by grabbing the excess it would otherwise burn off.

My science block is designed to bootstrap from a single egg.

... actually maybe there is a crazy way to "tame" an egg raft by surrounding it with turrets just out of range and laying belts all around it. Then when the raft spawns the appropriate pentapods, your turrets blast it and (hopefully) the eggs drop on the belts to be harvested automatically.

(I have not tested this)

You put it at the top of the belt then as it moves down the belt you have an inserter that takes one and puts it back in the machine, simple.
You can do the same thing with the iron bacteria to speed up the process.

I'll burn it by insert pulse trigger or by counting production amount in 10 mins.

This is how I did it. Surely not the most efficcient, but it does the job on the low scale. Also you should have some repair packs
