For achievements to count for steam the enabled mods list must contain exactly one mod called "Base mod" and nothing else. Also some people might claim that you need to start a new game for achievements to count for steam again but that is false. You just need to disable all the other mods except the "Base mod" and achievements will count for steam again. Just be sure to check the ingame achievement tracker that you can open by clicking the achievements button next to the minimap to see what achievements you can still get on that save.
When you use mods, the game uses a separate list for achievements, with the same achievements but mods can add or modify things there as well.
The modded achievement list is not synchronized with your steam profile, only the vanilla achievements are.
You can check the achievements (modded in your case since you are using mods) through one of the buttons near the mini map.
That being said, most achievements are tied to achieving something, so not getting one in the mid game isn't all that weird.
Many of them are tied to launching a rocket (most of those with some specific conditions).
Not that I personally care about achievements in the first place with some exceptions where they need the player to achieve something specific since they are instead closer to extra challenges in that case.
