This thread has the informations on where to put the zip files you download based on your OS.
This is strange. Even this I cannot do. I get "This site can’t be reached dl-mod.factorio.com took too long to respond." and "ERR_TIMED_OUT". I can access teh site. I get this message when I try to download a mod.
I have 1000+ hours on it with mods, download, updated normally for months. this happens the past 2 days.

No firewall at all seem unlikely, most antiviruses have one and even windows itself does (not sure about the other OS but it is likely that they have at least a basic one as well).
Even if it's not a firewall on your machine, your internet box should also come with a firewall of sorts.
Somehow the "route" from your network to the network which WUBE's mod server is on is broken. Your ISP likely has memorized certain paths in the Internet and one of those is down. Rather than looking for a route every time it needs one it just keeps pulling the one it knows, and not getting any response causes everything to timeout. Using the VPN you get connected to a different place which has memorized a different route, so it works.
Two things will fix the problem. 1) Where the route your ISP has memorized which is broken, will be fixed. Who ever runs that connection won't be happy with it not working. 2) Every so often the routers on the Internet will "check" their memorized routes and look for the new fastest one. The broken one will be the slowest (no connection is about as slow as it gets) so it will memorize a new path. Either way, once that happens, it will be "fixed" as far as you can tell. Unfortunately neither option is something you have any influence over. Having the VPN available gives you the ability to "go around" the problem until it does get fixed.
Factorio uses what is called a content delivery network or CDN. It has a lot of servers all around the world. What that means is when you try to download a mod it connects to the server closest to you based on your ip. Now if the server closest to you has a problem that the automated backups cannot handle you might end up in a situation where you get a timeout but with a vpn you get connected to a different server that works.
Either way there is nothing else you can do but wait for it to be fixed.
