If it's the nest expansion that is bothering you, there is also an option to disable those when creating a map, and there is a mod that allows you to change those map settings mid-game as well.

Also keep in mind that if you enabled them, flying enemies can go over your walls or bodies of water, making them entirely capable of bypassing an outer wall if given the opportunity.
Not sure about the differences between the two, the "normal" rampant has not updated in 8 months so it is possible it would have had something broken by an update in between but there doesn't seem to be a flood of bug reports in the discussion tab of its page so not sure.
The fixed version should be fine since it seems that they just fixed a few issues but didn't change how the mod works.
Secondly, there is also a "pheromone" system that tracks your very movement so you might have attracted a hoard unknowingly.
But whatever it is, I am sure there is a setting for it because Rampant has a metric sh1tton of it. And there are lot's of things working differently in RampantFixed (not always to the best) so read decriptions, changelogs and settings carefully.
In comparison, factorio has a lot of smaller mods, even large mods are cut in chunks.
Most mods pick some default values but let you change quite a few through options.
It can end up feeling weird when you are not used to proper modding support and it can also be a bit overwhelming with mods like rampant that have a ton of options.
In vanilla there is a way to track where enemy hives are using the F4 key. You can toggle the expansion candidate chunks for showing. Maybe they really didn't expand from outside your walls, but you never actually cleared the insides though you might think you did. That debug view will confirm it.
