You can easily figure out which achievements are affected by starting a new map with it and checking the achievements (button above the mini-map), it tells you the ones that are disabled and why.

Using mods or console commands also prevent steam achievements (mods get ingame achievements in a different list and commands disable achievements for that save).
I use the in-game setting to delete all achievements. I keep planning to, without getting to, an attempt at all achievements in one run, and want to keep track of them using the Steam listing. Normally I play outside steam and other than the really tough ones have earned most of them already. Something over 5000 hours off-steam.
But, as Fel said above, it's also possible to play with mods installed, any mod which will disable tracking of them on Steam. The game keeps two lists, vanilla and modded, so you can still see for yourself what you've done. The most of the console commands (and I think the Editor Extensions mod now) will completely disable achievements from then on in that save - but only that save. And, not to worry about which commands will or will not, if you use a command which will, it warns you that it will and makes you enter it a second time.
