Just prepare the mods you want to use on your local installation and then FTP the suckers up there while the server is offline using Filezilla or whatevs program you want to use for that.
Restart your server and you're good to go.
Simple as that.
Not sure if the clients will download the mods automatically for the players that join you but I guess they should/would if you only used mods that are available from the ingame portal.
Otherwise give your players a zipfile with all the mods they need.
In the same way you can add a savegame an config file on there instead of letting the server generate a random one.
Just replace the old savegame by a new one re-using the name of the one that is already on there if you don't want to mess with config files.
Nitrado is great in the way that they give you full controll over your server and plenty of ways to screw up too. :P
ps:
I guess you could use the webinterface to achieve the same but I just prefer FTP to manage these things.
pps:
Before pushing anything you should pull everything as is to a new empty folder and don't use that copy for playing and or testing to avoid problems. Only adjust files and push the diff.
