Peaceful mode only stops any attacks triggered from pollution touching a base.
Or you wandering too close.
The only way to keep a cleared base "dead" is to setup defenses so no aliens can reach that spot anymore. "unprotected settlers are easy targets"
Btw, if you change alien behaviour via the console, you also have to kill the current generation of biters/spitters (via console), since the behaviour changs will only be valid on *new* biters and spitters spawned after the console change.
I never messed with the console myself, so not 100% on that.
I use a version of this trick. I leave a gun turret or two around old nests topped of with AP ammunition. ^_^
