You can clear them by clicking with your middle mouse button (or rebind "toggle filter").
You also have access to 10 hotbars that you can switch between (Ctrl+ 0 to 9 or clicking on the number on the left of a bar to pick which bar to replace it with) so you shouldn't have to remove filters all that often.
Just look at in the controls settings, there is even a search function to find it more easily since you have the name of the entry.
I really don't want to be constantly looking thru my varies tools bars for what I need. It's just easier to play out of my inventory unfortunately. I have issues with the tool bar, because if you misclick then you have multiple copies of the same items everywhere that you can't clear. I'm surprised this is how it's set up.
I don't remember having this issue from when I played this game over a year ago. .

"Adding and removing items
Clicking Left mouse button on an empty slot opens the item selection window, allowing the selection of the item to be linked in that slot.
With an item in the hand, clicking Left mouse button or Middle mouse button on an empty slot creates a link to that item.

Unless you're playing with mods then I don't know
Look specifically for the keyboard binding for "Toggle Filter". Tell us what control it is set to.
You may claim to have not changed controls, but I've heard of other people in which the default controls somehow got changed anyway, preventing use of the toggle filter button. If you point at the reset controls button, it should have a way of showing which/how-many controls are not at default and will change. Worse comes to worse, click it anyway. If you are already on default, it wouldn't hurt to press it.

Thanks everyone for talking the time to help me troubleshoot this, much appreciated.
Left click, right click, scroll wheel click and two extra buttons that usually are used as "previous" and "next" by most applications.
Those are mouse button 4 and 5.
