As using the console disables achievements as it’s a form of cheating and Wube didn’t program in a edge case for disabling the research queue.
You cannot prevent cheating on the PC platform short of running the game on your company's servers when players can arbitrarily modify any file, any binary, any memory location and any data sent over the network.
