It still won't work (left clicking on water doesn't work because building can't be placed on water, while shift-left clicking will just build the landfills without the rest of the blueprint) so it's probably wise to not bother until Wube can fix this broken nonsense.
It is mostly used to make sure that the buildings would get land to be placed, but if you want to just place landfill with bots it is possible to use either the copy tool on existing landfilled area or to ghost-place landfill if you have the item in your inventory.
The biggest advantage of the ghost-placing method is that you can adjust the brush size with + and - from your numpad (or whatever you bound that to).

I thought the land itself is marked as landfill for blueprints.

Clicking twice does work. But you have to synchronously wait until the first pass is completed. Doesn't look like proper automation to me either.
Also copy-pasting designs doesn't allow this option, afaik, one has to create temporary blueprints. Building factories on water is so painfull because of UX issues ((
I guess they should had restricted the usage of landfills (e.g. to shallow waters or short spans only), rather than leaving this mighty feature without fully capable UI.
As others have said, you have to plop the BP down twice : first for the Landfill, then after that's put into place, a second time for the machinery (and stone Brick, Concrete, Refined Concrete) that goes on top of the Landfill.
Bear in mind, certain mods (those that allow you to place water anywhere, I believe) WILL break the ability to capture Landfill in Blueprints. I made my nuclear BP's entirely on water (about the only BP set I made that way, due to the copious amounts of water needed for nuclear) but because of a mod I was using, I had to disable that mod, load the game up in creative mode, design the BP, only then could I use the BP in my modded game. I want to say the mod that broke it was LandMover but its been a while.
