The filters should also be preserved when blueprinting, so you can use bots to deconstruct and reconstruct with a different filter, especially if you're switching back and forth.
There may also be a way to do it with circuit networks, but I've never needed that so I've also never tried to see if that function is present. You could try wiring one filter inserter to check what's available.
I think that's all you could do in vanilla. There could be a mod to do it more efficiently, though.

You can't do 100 of them instantly, of course, you still need to shift leftclick on each one. But at least you don't need to select the items manually for each inserter.
A technicality, but one that saves a ton of time: You can shift left click-and-hold to drag over the inserters. If the inserters are all in a line, you can drag a new filter to dozens of inserters in a few seconds.
