What mods would you recommend?
I'm almost a brand new player so I'm not looking for different play, but mods that might make the basic game more enjoyable and less tedious.

I like the game quite a bit and I'm trying to play the game but at some points it's pretty tedious, most likely because I'm so new and haven't figured any shortcuts or best uses of equipment.

- Long Reach https://mods.factorio.com/mods/jamesaguilar/long-reach : Allows to manipulate stuff everywhere on the screen.

- Picker Extended https://mods.factorio.com/mods/Nexela/PickerExtended : In additon to "press q to clear cursor", now you can "point at thing, press q to take it into hand if you have some of it in your inventory".

- Orphan Finder https://mods.factorio.com/mods/GotLag/Orphan%20Finder : helps finding single unconnected piesces of underground belt and pipe

-YARM (Yet Another Resource Monitor Fork) https://mods.factorio.com/mods/Narc/YARM : Track the amount of stuff left in your mining sites.

i would recomend playing without mods for like 2-3 completed games to get used to the game and it mechanics then jump into mods (especially big ones) but as Nellvan said few simple mods could help. personaly i played for about 250h without mods and still enjoying the game

Apart from the already listed mods, and mirroring what Rokas said about playing vanilla a few times first (if nothing else than for a few achievements), I'd really recommend:
  • Bottleneck[mods.factorio.com]. Puts little indicators on machines that tell you whether a machine is starved for input, or blocked for output or running fine.
  • Omnibarrels[mods.factorio.com]. Lets you barrel every kind of liquid.
  • Module Inserter[mods.factorio.com] and Upgrade Builder and Planner[mods.factorio.com]. Two mods that make life a lot easier in the mid game.

Other mods that are worth mentioning:
  • Fast Tree Cutting[mods.factorio.com]. Trees are a pain in the ass, nough said.
  • Foreman[mods.factorio.com]. A far superior blueprint manager to the vanilla blueprint book.
  • Laser Beam Turrets[mods.factorio.com]. Because the vanilla laser turret projectile makes no sense.
  • Squeak Through[mods.factorio.com]. Stops you getting stuck on things so often.

Burnerleach to make early game a little easyer, basicly it make burner inserters take coal from anything they are facing, such as furnaces

I would also recomend you play the entire game first before using mods because it kinda ruins the experience.

As I said, I'm using mods to make the game less tedious but not ruin the experience. I like the game, but I doubt I'd play it if I couldn't use mods. I don't mind mods that speed up the expereince (extended reach, for example) that lets me play more of the game in the time I have to play it.

Is thre a mod that speeds up deconsctruction? Maybe just by a quarter or half.

I couldn't find one in the mod library.

there are definetly some robots upgrades mods, they fly like 10x faster or something crazy

Don't really need a mod for that, research Steel and make a Steel Axe. It's faster at mining and deconstructing than the Iron Axe, which is (much) faster than no axe.

After that, once you have robots, using the deconstruction planner (red blueprint), robots can instantly pick up everything.

For deconstruction for robots just look for robot mk2/... mods or mods that lower a robot's energy consumption so it doesn't have to recharge that often, then add more robots.

For deconstruction by hand:
I actually expected to find a mod that adds a better axe (better than the steelaxe), but didn't find any. But these might help:

Crafting and mining speed starts very high, but decays with use.

or a simple command (only applies to the player, not robots):
/c game.player.character_mining_speed_modifier = 1
0 is default, every +1 is +100% speed, e.g. 4 would be +400% mining/deconstruction speed
A quarter (+25%) would be 0.25, half would be 0.5

Quick question for someone that might know.

I have two mods I'd like to use together but I'm guessing it's not possible.

1) Bottleneck (gives green, red, yellow lights according to how a machine is working)

2) Forget the name, but its the one that shows you what's in each machine.

Also, another quick question, when I start a game, the first thing that pops up is a message that says "I hope you used the Inserter Migragtion Mod....."

What is this for and do I need to worry about it?

Using mods together is usually not a problem. I'm not sure what you mean with the second one, but you might be referring to the ALT-key, which will show what each machine is producing and the contents of chests. That's not a mod though but built-in functionality.
AFAIK there are no known mods that don't work with Bottleneck.

This only applies to you if you used Bob's Logistics mod 0.13.4 or older in the same savegame and are updating to a new version, but I suspect you don't have to worry about it.
