There are a few guides about, and what weapon parts are good to use, as the parts also can effect, damage, defence, and also the weight of the weapon, (more is bad)
I'm sure someone else might answer the question more fully.
If you're too lazy to go about learning all the skills for every weapon, you can grind some money and buy a bunch of basic and advanced scrolls so you don't have do go through the bother of constantly hitting people.
Genjuro's upper stance special plus Shuzen's upper stance forward+Y on the same sword is very stronk.
yep when making a sword you'll only have access to the skills you've unlocked using some normie sword

lists I think all the swords in the game, and gives you tips on what combos are good.
I'm also going to do a custom sword, I not done that yet, I got a really good Kuro-tonbo (from Kirie, and ninja style (love that style and this sword) which I also reforged to get some nice balanced stats.
just completed hard with this sword, in all honeslty, I'm not really sure if there is a real need for crafting swords.
key points
weapon weight, 0 is fast, while if you aren't careful, you can have a weight of 8 (depending on the parts you use) which would make the sword really slow and open you up to attack
poor defence, but can be countered with high health
high attack VS high weapon skill points
this is the key, if you want a lot of skill, you want parts with poor attack, or if you want a high attack, you won't get that many skill points.
I would say, it depends what you want to use the sword for? I think a nice balanced sword is probably a good idea (especailly on hard) (but having high health does help a tonne) so depending if you want to put your favourive combo on your custom blade, you might not have many skill points for long chain combos.
what I plan on doing, is learning all the skill from all the ninja swords, and see if there are any good combos on them, the above guide says they are some decent ones. but it really depends if I have enough skill points to put some good ones on. If not, I plan on keeping "My Precious" and use that as my all purpose, then I plan on duel weild and use the custom sword as my second weapon. (and plan on focusing that for high damage.
Just my two cents.
Another good excuse for crafting a weapon with high stats is that its faster/less time consuming than crafting a high skill weapon and having to save scrub Dojima for +15/+15 upgrades.
On a related note - unarmed moveset is garbage since its damage never scales, never waste money on it. The one good move is a counter to break swords, but its not worth switching to mid combat
