Good news is that if loot flies off into the water, the items 'float' on the surface. Though what I mean by float is more like they lay on the surface as if it were solid ground. It is weird, but it is way better than trying to hunt them down in the murky water.
If you really want to farm them, you might have to reload the save to clear the spawn timers.
Sorry to hear about the loss on that. I have to adjust my item arrangement, since changing to the Jetpack can drop the bottom row of stuff, despite having the space for the items.
