IS-0012 question and SPOILER!
I am inherently sceptical about each and every containment cell, and having come across an audio log describing how one gullible guard got fooled into letting one out, I immediately checked my notes when coming across this one because damn if I'm going to cause more problems than absolutely necessary. I already have my hands full with portal storms, layek, radiation leaks and trigger-happy soldiers everywhere. Surely, the game isn't expecting me to just ignore all the red flags and open that door...?

you can block portalstorms entirely once you have access to labs adjustment wing. which if you already meet the leyak : you have. make the bench upgrade to surpress portalstorms.

you cannot unleash something that you dont HAVE to unleash in order to progress trough the game normally. see leyak. if something gets unleashed you have to unleash it anyway to progress. there is nothing optional there aside the cannan and arcade world raids which you can entirely avoid by not going to these optional worlds.
Yeah, slight spoiler, for plot reasons you are kind of railroaded into letting loose certain things.

That said, I'm (mostly) sure IS-0012 is friendly. The story unfolds to where you found out what IS-0012 is after it is out of containment, and not releasing it from containment isn't an option.

Everything we know about IS-0012 so far indicated it's friendly. It's not outright dangerous like IS-0223, or atleast it hasn't done anything dangerous yet. Lucky for us, IS-0012 shares the same goal as we do, for now, atleast.
It's mentioned in the tutorial that you're supposed to report to Dr Cahn. He most likely got you the job, surely you aren't going to disrespect him like this!

Ding ding ding! The plot thickens!!
It is trying to get you to let it out of the whole facility. That is why it invited you to work there. It is going to walk out, wearing Dr Cahn's appearance, blending in with the humans outside...
Unfortunately, what it want you to do is also ties to how to progress (the button opens all doors, prisons and pathways) so may as well learn how to. You will, however, see its allegiances soon.
You can alternatively absolve yourself of responsibility for his escape by never resetting the security system, by bouncing across the big chasm from the Office sector's entrance of the wildlife pens directly to Security sector's entrance. You can do it with a small shelf on the wall, a couple bridges and a jump pad if you have the gravity cube (there's a setup for non-cube users but it isn't as simple). You still see him in the night realm and before the Hydroplant entrance though, it just wasn't you that released him. He only does not appear at the start of the Security sector if you do this.

You can even get to the Mycofields by then using a water stream teleporter in Hydroplant that opens right near the Tarasque past the security system. A fairly complete playthrough can be done without resetting the security system in Labs. This route is essentially pointless but enables you to skip the Leyak essence farming part of Labs.
