The part that's strange to me is that after going through the portal and hitting the buttons, I end up in a spot that has two potential paths. A zip line into electricity, which I assume harmful, or a path that requires 4 leyak essence. Everything else is locked. And the moment I got an xray gun, the layek stopped showing up. Now I'm waiting for a particular seed to grow, hoping that will get it to show back up.

That zipline doesn't hurt you (unless you jump off into the platform in the centre), it just takes you across to the otherside of the room, it's just a shortcut basically.

Yeah i just found out i need to make a "bridge" over the gap at the turrets, but i would've never have found out if someone didnt told me, this feels like glitching for a main quest

If you picked up the 'slightly anti-grav' (gravity dampener) item in one of the cells before this area, you can equip it in your hotbar/create a trinket out of it and just jump across the gap at the broken railing section.

Ok so here's a good one for you.

I killed the Trasque and it didn't drop anything. I even cut up it's body and just no drops. I think it's because part of it's body was clipped inside of a wall. So, is the server ruined or do I have to wait for it to respawn and make sure to kill it away from all geometry?

You can wait for it to respawn,
or if you reload/restart the server, it could respawn as well or pop the items up from the void.
