The character Niko is meant to be seen as either or, up to the player. I can see the feminine and masculine. I just imagine him as a lost little boy that misses his Mother, the pancakes, and the village.

Niko looks like a boy to me, and honestly I hadn't realized they was supposed to be ambiguous. They look like a boy, so they are in my headcanon, anyway, unless the dev specifically says otherwise.
